If someone misses three turns and gets kicked out of the game, will the armies that they should have gotten appear anywhere on the board, or will it just convert what is already on the board to neutral?

It will convert the armies to neutral. No more, no less.

In a standard game -> all their armies on the board turn neutral and all their cards disappear.
In a assassin game -> all their armies on the board turn neutral and all their cards disappear. And their hunter inherits their target.
In a terminator game -> all their armies and cards stay on the board (to be killed and gained) but no movement or reinforcements.
