Can somebody please explain how extra bonuses are just awarded to random territories on a given map and for what reason.

it depends on the map, if you have extra bonus's for random territories it is marked in the legend usually by some symbol (such as a Star for capitals)

do you mean this so that you can make your own map? or do you mean it as in you don't understand how to read a legend, so you don't get auto-deploy/ 1 territ continents?
