I think it makes sense. It was the final little realization Jessie had about Walt and his interests in Jessie. In this episode, but even earlier in Season 5, Jessie started to realize Walt was only ever looking out for himself. Like the whole Drew kid that got shot. Walt pretended that it shook him up, but Jessie started to realize it didn't phase him really. And then Jessie realized Mike wasn't on a trip to Belize, etc, ha. Once you realize you've been lied to a few times, and that he's bumped off or scared off people before, your [read Jessie's] mind can start to take more fanciful leaps since anything seems possible with Walt's determination to be in control.
